what is the best way to water proof the transmission on the wraith from water damage?

X2 I used marine grease from auto zone. Twas like $5 for more than the life of my wraith will ever need. I used it for my diffs too and everything is always still full of fresh grease after fully submerging it in water for long periods of time.

when you water proof the axles do you put grease down the axle tubes between the bearings?

Yes to a degree, just don't put too much in there for risk of binding.
