How low did your lipos go? The LVC cuts out at 3.4v stock I think so when your lipos hit 20.4v it will sputter and cut out. Hard cut is a little lower voltage. If you have one or two low cells and your still over 20.4volts total then the LVC will not kick in.
The red power wire has nothing to do with it. The ESC reads the battery volts from the batteries themselves.

I was running 3s and one bat got to 2.9v and the other to 3.4v before it started to sputter and cutout. I hooked my castle link to the esc and it was set to auto lipo at 3.5v. Why would one bat be so much lower then the other?

Are you running the same batteries? The Low voltage cutoff cannot see the individual voltage of each cell in the lipos, it only sees a total voltage and will cut off when it hits that value.

If you have it set for 3.5 and running 6S the LVC will hit at a total of 21 volts.

Because your cells are not matched. The LVC will cut out at a total voltage. It can not see the voltage of each cell. You could have a cell at 2.5v and the rest at 3.6 and your LVC would still not cut out the power.

Yes im running the same batteries helios rc. I had one battery around 2.9v on all three cells and the other around 3.5v on all three cells. If you do that math the lvc didnt start cutting out till 19v. It is set at 3.5v

Reset the ESC settings and put the LVC at 3.6v and see what happens. That is weird though. Why would one Lipo discharge more than the other. Being in series it's the same load on both batteries. Its like you have three week cells on one and three stronger cells on the other. That would mean the batteries are made with different cells in them. Almost like running a 30c Zippy and a 50c Venom in series. You'd end up with different voltages that way.

If you wired your BEC to one battery instead of both, then the battery with the BEC will see more power draw, but the LVC will only respond to the total voltage the ESC sees. Also, make sure you are balance charging.
