There are two things that are happening:

1. After you flash you need to run through radio calibration. This calibrates the firmware so it knows what the readings are from the potentiometers in the throttle and steering.

2. After that, you need to calibrate the ESC to the radio. You'll need to follow the ESC instructions on that depending on what model you have.

Radio Calibration Instructions:

1. Wheel right-turn and ENTER-long to enter menu
2. 6 menu items starts to blink (+ 2 arrows if CH3 is set to potentiometer)
3. Use END or ROTATE to change channels
4. There is a channel 4. This represents the battery voltage.
5. To calibrate channel 1 and 2
--Wheel/throttle full left/pull and wait for values to stabilize - press enter
--Center wheel/throttle and let values stabilize - press enter
--Turn full right/push and wait for values to stabilize - press enter
--Press ENTER to finish
6. Calibrated value will disappear from menu after hitting enter for that item
7. You don’t need to calibrate everything, but it’s recommended.
8. Calibrate battery
--Select channel 4
--Press ENTER
--Set your current battery voltage (measure it by voltmeter)
--Press ENTER to save it or END to no-save
9. Press BACK-long or ENTER-long to end calibrate menu and save values

What do you want to do with your 3rd channel? If you want it as a 3-position dig, I can tell you how to do that.
