| I have a question
The basic principle seems to be to lower your center of gravity as far as possible while at the same time raising your clearance as high as possible. Why is it then, that a lot of people put carbon fiber parts on the lower part of their crawlers? ie wheels and axles? Wouldn't it make more sense to have carbon fiber on the top half parts and carbon steel on the bottom?

yes, but you also want the rig as light as possible - especially the wheels/tires since going heavy here can cause other issues in drivetrain. really depends on many factors

It's just weight management really. They may be running lighter parts on the axles and lighter wheels, but there is still some weight down low more so then up top. Whether the rig weighs 5.5lbs or 3.5lbs the weight is distributed properly to keep the COG as low as possible.
