Clocking means that you rotate the part in one direction or the other.

Example: On a stock TXT tranny (mounted in stock config.), the top of the tranny is in the 12 o'clock position (straight up), but with my tranny being trimmed and laying on its side, the tranny is essentially now in the 2 or 3 o'clock position.
