if i remove my muffler and make custom pipes out of the same size tubeing or a little smaller will this affect the truck at running ?

Yes It will. Header lenth has a lot to do with where the engine makes power. Longer header lenth= more torque down low. Shorter header lenth= higher horsepower in the upper rpm ranges. The muffler is usually tuned for the specific engine. For an example my stock pipe on my mgt is a single chamber(look inside-nothing there) it makes good power all around. I put a longer header on with this pipe and noticed a gain in low speed power without any loss in top end. Next i put on a 2-chamber pipe from ron paris, this is designed for low end. It gave incredible torque in the low rpm's but lost a lot on the top end, so i only use it when rockcrawling. Whenever you change exhaust systems you need to retune the engine to get the most out of your modifications.
