Would it have any adverse affect with them? With many motors coming with SMC's now I'm curious.

Not sure on that, I am a bit out of touch with Novak's products lately. If I recall proper, it would take the voltage but you will need a lipo cutoff.

No ill effects from having the caps on there, they just smooth out some errant EMF.
