When you use an external BEC the red wire needs to be pulled from the lead.

Is it gone entirely from the ESC or just cut/removed at the end?

If it's gone you won't be able to tune your FX-R with the Hot Wire unless you re-solder one in.

It's just cut short, with shrink tubing closing it, got it from twisted bender so I don't know what the setting is or how to program with the hot wire

This is the reason that I use a short (3in) aileron extension between the ESC and RX, I remove the positive wire from the extension. That way I isolate the ESC and still can use the hotwire without having to pull and replace the pin each time.
