Is running a 1000 11v RX batt w/ 6v BEC gonna give me a similar run time
to a 2000mah 6v RX batt?

No You're already losing half of the runtime going from a 2000mah to a 1000mah and then throwing in an extra cell on top of it. You will lose runtime.
