I secure mine with velcro as well, I don't even use the top battery tray piece. None of my batteries exit from the side like yours, they exit towards the top and are so big that they are above the door. Are you maybe able to trim down the battery door to make it fit?

Yeah like he said.. trim the door.. You can also put the battery in wires first.. I have to do that with a couple 3s batteries I use..
