As far as my TLT goes, I just finished building the chassis and one axle.

Is there anything I should be doing to it now while I'm building it to make it a better crawler in stock form?

Traxxas sells some .5mm diff shims. Buy some and put one on the bevel gear on the main shaft (on the inside, slip the shim over the bevel gear shaft then install it into the bushings/bearings on the case). This will keep the alignment on the bevel gear and the diff correct so it doesn't strip so easily. I have over 6 months on my bevel gear/diffs without any signs of wear or damage. It shows how I drilled the bevel gear to accept the Stampede sliders as well as the other mods I did to the stock frame.
